I braid my hair up in cornrows and wear wigs and moisturize with a water based moisturizer every other day. Then after a month to 5 weeks, I take it out and wash it, protein treatment, and deep condition. For the past few months, when I wash my hair, I've been noticing large brown flakes that will not wash out of my hair as much as I try. I don't think it's dandruff because they're brown. I don't know if it's dirt or skin from my scalp. I'm starting to get really worried now because I just washed my hair now, and not only are the flakes still there, but they've gotten very big. I used an entire bottle of clarifying shampoo, scrubbing, using the jet on my shower head to rinse, and STILLLLL they're there. does anyone have any idea what this could be, or what I can do?

If it has a noticeable odor, it could be fungal.  Some Nizoral shampoo (check Walmart, CVS, or Walgreens) might help clear it up.  If that is too spendy, then get some tea tree shampoo and massage that stuff on wet hair, leave it in for about five minutes and rinse thoroughly.

Try apple cider vinegar and olive oil focus on your scalp by massaging with your finger tips.

I think you have a fungus. This can easily be caused by dark, damp area in your head.

Is there gumminess as well?  I have 2 suggestions to try that certainly couldn't hurt:
 
1.  Hard water or rust in pipes that you are unaware of could pose an issue.  Malibu C or other hard water cleanser and conditioner may help.
 
 
2.  Acidifying may help.  Alkaline hair certainly wouldn't cause the condition you're having but it may help to get whatever the brown flakes are off the hair, since hair gets charged just like anything else with negative or positive ions, etc.  I like Roux 233 Porosity Corrector and Control Conditioner.  My daughter's hair is natural and I only co-wash it, shampooing only once every 'blue moon'. Her ends were dry and it seemed to hold lint until I treated it with this.  Worked the 1st use.

so I figured it out, I somehow managed to irritate my scalp so badly that it started to peel, and it looks like it's gonna be peeling for awhile so I'm gonna have to live with it for a few months. I wish I knew what I did to irritate it! but it'll be fine, just a bit annoying.

Irritating your scalp is not gonna cause it to peel for a while.
